Data Matrixes for Araceae

This page is for making available data matrices.

The following ten matrices are supplements to the forthcoming (expected April or May 2011) publication:- Cusimano, N., Bogner, J., Mayo, S.J., Boyce, P.C., Wong, S.Y., Hesse, M., Hetterscheid,. W.L.A., Keating, R.C. & French, J.C. (2011). Relationships within the Araceae: Comparison of morphological patterns with molecular phylogenies. American Journal of Botany 98(4): 1-16. 1. ONE_Araceae MorphAnat Matrix_IAS_MrBayes.txt:  This nexus format file has the matrix of morphological and anatomical characters with Inferred Ancestral States (IAS) and is suitable for analysis using MrBayes.

2. TWO_Araceae MorphAnat Matrix_IAS_PAUP_new.txt:  This nexus format file has the matrix of morphological and anatomical characters with Inferred Ancestral States (IAS) and is suitable for analysis using PAUP.

3. THREE_Araceae MorphAnat Matrix_Original_new.txt:  This nexus format file has the matrix of morphological and anatomical characters in the original form without IAS.

4. FOUR_Araceae MorphAnatomical Matrix with IAS_new.xls:  This file has the morphological and anatomical matrix with IAS in EXCEL format.

5. FIVE_Araceae MorphAnatomical Character Analysis.doc: This WORD file has the character analysis of all the morphological and anatomical characters used with references to literature and explanatory annotations.

6. SIX_Araceae MorphAnatomical Matrix_Original_new.xls:  This file has the morphological and anatomical matrix in EXCEL format with original scoring of  polymorphisms.

7. SEVEN_French et al 1995 RFLP Matrix.txt: This nexus format file has the original matrix of J. French et al.'s 1995 canonical paper on chloroplast restriction site analysis of Araceae.

8. EIGHT_MacClade for Plotting MorphoAnat_new.txt: This nexus format file, suitable for viewing in MacClade and Mesquite, has the Bayesian tree computed by N. Cusimano of DNA sequence data with the morphological and anatomical characters included allowing tracing of all characters on an optimal molecular tree.

9. NINE_MorphAnat_RFLP_Sequence Trees.txt: This file has the three optimal trees in Newick format computed by N. Cusimano for respectively for the morphological and anatomical data, the RFLP data and the sequence data. These can be viewed using R with the APE package.

9_1 NINEONE_9_1 MorphAnat_RFLP_Sequence Trees Nexus format.txt:  this is a  file of the three phylogenies in nexus format. This file has had to be uploaded as a ".txt" file. After you have downloaded it, change the suffix from ".txt" to ".nex".

 

Natalie Cusimano has provided updated files and an extra one (9.1), which is the three phylogenies in nexus format.

Alphabetical table of clades

I have added (see above list of downloads) an alphabetical version of the table of clades from Cusimano, N., Bogner, J., Mayo, S.J., Boyce, P.C., Wong, S.Y., Hesse, M., Hetterscheid,. W.L.A., Keating, R.C. & French, J.C. (2011). Relationships within the Araceae: Comparison of morphological patterns with molecular phylogenies. American Journal of Botany 98(4): 1-16.

Aroid researchers are encouraged to use this to add newly discovered clades and upload the augmented table. In this way we can build an archive table which makes it easy to find out if a clade has already been named previously.
